Inexpassy, Expasy was redesigned through a user-centric approach, known as Expassy Design UCDwhose aim is to create user interfaces that are easy-to-use, efficient and targeting the intended community. This approach, widely used in other fields such as marketing, e-commerce, and design of mobile applications, expassy, is still scarcely explored in bioinformatics. In total, around 50 people were actively involved, including internal stakeholders and end-users.

Analysis tools are available for specific tasks relevant to proteomics, similarity searches, pattern and profile searches, post-translational modification prediction, topology prediction, primary, secondary and tertiary structure analysis and sequence alignment. These databases and tools are tightly interlinked: a special emphasis is placed on integration of database entries with related resources developed at the SIB and elsewhere, and the proteomics tools have been designed to read the annotations in SWISS-PROT in order to enhance their predictions.

The authors wish it to be known that, in their opinion, the first two authors should be regarded as joint First Authors. It has now evolved, becoming an extensible and integrative portal accessing many scientific resources, databases and software tools in different areas of life sciences. Specifically, a single web portal provides a common entry point to a wide range of resources developed and operated by different SIB groups and external institutions. Additionally, the availability and usage of resources are monitored. The portal is aimed for both expert users and people who are not familiar with a specific domain in life sciences. The new web interface provides, in particular, visual guidance for newcomers to ExPASy. We have now turned it into a bioinformatics resource portal that serves not only the field of proteomics but also other domains of life sciences. The major changes and their rationale are described below:. However, in the last decade, the SIB has grown to a Swiss-wide institute that covers all major bioinformatics domains, including proteomics, genomics, transcriptomics, evolution, systems biology, etc. One goal of the new ExPASy portal is to serve as entry point to all scientific databases and tools provided by the SIB, and we revisited the original focus on proteomics accordingly;. With the inclusion of resources from more than 20 groups in five different cities Geneva, Lausanne, Berne, Basel and Zurich , located at seven Swiss higher education institutions, ExPASy has been turned into a federated portal that provides access to resources at different locations. Each resource is maintained independently but many of them still follow a common release cycle or database update schedule. Keeping independent release cycles for some resources allows more flexibility for the individual resource providers;.

Protein identification and analysis software performs a central role in the investigation of proteins from two-dimensional 2-D gels and mass spectrometry. For protein identification, the user matches certain empirically acquired information against a protein database to define a protein as already known or as novel. For protein analysis, information in protein databases can be used to predict certain properties about a protein, which can be useful for its empirical investigation. The two processes are thus complementary. Although there are numerous programs available for those applications, we have developed a set of original tools with a few main goals in mind. Specifically, these are:. To utilize the extensive annotation available in the Swiss-Prot database 1 wherever possible, in particular the position-specific annotation in the Swiss-Prot feature tables to take into account posttranslational modifications and protein processing.
