If I recall correctly, you need to actually steal money from the store's cash register in order for it to count as being "held up". There are two ways to do this: you can kill the cashier, then shoot the register, causing it to release money; or you could threaten the cashier so that he empties the register for you. Note: there may be some minor inaccuracies in my answer above. I vaguely remember holding up stores in single player and am more accustomed to doing so in GTA Online.
