The Journal of Molecular Modeling is a high-quality journal with a high rejection rate. Authors are advised to consult the Aims and Scope before submitting a manuscript. Manuscripts that do not meet these criteria may be rejected directly by the Editor-in-Chief. Usually, manuscripts will be assessed by at least two expert referees. The final decision on acceptance and rejection rests with the responsible editor. In order to reduce the load on our referees, the editors reserve the right not to send manuscripts for refereeing before they are satisfied with the standard of English in the manuscript. Non native-English speakers are strongly encouraged to have their manuscripts corrected by a native speaker before submitting them, so that manuscripts can be judged on their scientific quality alone. The Context section explains why the work was done and its relevance to the chemical, biological, medicinal or materials science question investigated. The results of the work are also summarized in the Context Abstract.

The Journal of Molecular Modeling focuses on "hardcore" modeling, publishing high-quality research and reports. Founded in as a purely electronic journal, it has adapted its format to include a full-color print edition, and adjusted its aims and scope to fit the fast-changing field of molecular modeling, with a particular focus on three-dimensional modeling. Topics include computer-aided molecular design; rational drug design, de novo ligand design, receptor modeling and docking; cheminformatics, data analysis, visualization and mining; computational medicinal chemistry; homology modeling; simulation of peptides, DNA and other biopolymers; quantitative structure-activity relationships QSAR and ADME-modeling; modeling of biological reaction mechanisms; and combined experimental and computational studies in which calculations play a major role.
