For most of the story, it seems like her loyalty arises from the time he saved her when she was kidnapped as a child, but the latest plot developments imply some other force at play. Regardless, it is obvious that Mikasa really cares about her childhood friend, even if he can't see it so much anymore. Eren and Mikasa were first introduced as children shortly before the Shiganshina wall was breached. They were shown living together as a family because Mikasa had lost her parents. Eren was the one who rescued Mikasa from those who intended to kidnap and sell her.

Eren takes one look at Mikasa and tells her to "fight," but she doesn't understand what he means. To Armin's shock, Eren cries at this jest. Despite not being inherently about romance, we have to admit Attack on Titan does a pretty nice job of portraying all the intricacies and conflicting feelings of love in times of war. There's way more evidence to suggest nothing Mikasa said would've altered Eren Jaeger's murderous future.
